itunes to flac which conversion settings

I want to convert my ITunes buyed music (mp4, m4a) to flac to integrate on my Vault2.
Conversion application is Freemake Audio Converter. Following conversion presets are available:
- flac 16 bit original, optimal quality
- flac 16 bit original, high quality 48000 Hz
- flac 16 bit stereo 44100 Hz
After conversion, I have to move to correct directory, right?
Other things needs to be done? Covers? Reindexing?

In all honesty...
Don't - you gain nothing by upsampling and all that work will not improve audio quality. Just like you gain nothing by blowing up a digital picture beyond its RAW format - just pixelation or a DVD picture will never be in 4K.
If you truly want sonic performance improvement - you will have to go the true but very expensive route of repurchasing CD or Hi-Res versions of the music...
...or consider a Music Subscription with TIDAL or AmazonUHD depending on your region for MQA or 24-bit Hi-Res Music...
Either way, your VAULT will stay play MP3 and M4A files natively...
